It's a very interesting plot but I have a few ideas for you. For making all of the people disappear -
There were really no people before-hand. They were made up and he and that girl were the only people that ever existed in the first place. In this you could make it very strange and they invented humanity or they're really deities, or whatever you can think up.
the whole planet was abducted by aliens or transported away by spirits or whatever who didn't get around to snatching those remaining up. The intent of the aliens/spirits/whatever could be research and experimentation, saving the people from a disaster yet to come, clearing the planet for colonization, enlightening the people and taking them to a better existence/a higher realm of knowledge, or anything else you can come up with.
Maybe everyone has been sucked into the world of technology and some how, every person, save for these few, have been pulled into this massive techonological system where they, now, perpetually exist.
Some horrible natural calamity like a solar flare or a horrible disease has swept the planet, leaving everyone dead and maybe this calamity was so powerful that it disintegrated the flesh and remains of everyone, but somehow those left were immune or were somewhere, where they were some how safe from it.
You could do something really convoluted and have it so that the main character is some how responsible, even though he doesn't remember (or maybe he really does). he could have been a high ranking official or scientist that authorized some project or research to go forth that had unforseen consequences (or maybe he knew of the consequences and for some reason or another, didn't care to stop it). Or maybe he has some unbelievable power he was unaware or something similar, he wishes the people to be gone, and next thing you know, everyone is gone.
Some military or large human force has masacred the people of the earth and some how dealt away with their bodies. You can, again, come up with whatever reason. Maybe the leaders want to free humans of pain or their own evils or maybe they just wanted to kill a bunch of people.
The world is of the main character's own imagination. He's either in a dream or within some form of programming or technology where he has created the calamity but it is not reality. With this you could progress some other idea for why everyone is gone and then just smash everything in the story when he "wakes up."
The planet was evacuated because of an impending disaster and they were accidentally left behind.
Everyone went on vacation.
That's about the best I can do. Some of those ideas were vaguely borrowed from other stories and stuff but, it's just a basic list of ideas for you to bounce around. Hope it gets the ball rolling, and I'm excited to see what you do with this!
